McAfee keeps blocking Google Chrome from making changes?

My McAfee Security System keeps sending me pop-ups about my browser, Google Chrome, wanting access on my computer, and since it's an "unidentified program", I disallowed it (even though it looks legitimately from Google Chrome.) However, my Adobe Shockwave Plug-in keeps crashing now, so I'm starting to wonder if I hindered Chrome's running ability by listening to what my McAfee pop-ups kept telling me. How do I go back and allow the program to make changes on my computer? It IS a legitimate program, right? I heard that McAfee acts stupid and blocks things sometimes...
